My horizontal bandsaw cuts fairly square in the horizontal plane. My saw has an adjustable angle fixed vise jaw so I was able to get the cut to run square to the vise. The vertical plane was a different story however. When cutting large pieces where I would be concerned buy non-square cuts, I will start the cut and run about 1/2" deep. Then I rotate the stock and use the first cut as a blade guide, cutting about 1/2" again. Repeat the process as necessary. This usually results in a fairly square cut.
