I have a set of top jaws for a 3 jaw chuck the jaws are very tight fitting and would need to be pulled down to seat. The bolt hole, and counterbore need to be opened up to fit the bolt for this chuck. Is this something that can be done, or would it throw things off too much.

No, these are hard jaws.

If the jaws fit the bottom jaws of the chuck correctly , the holes and c bores can be machined without any accuracy issues . :)

Or, you could just trim down the heads of the allen capscrews to fit the counterbores; the heads standard diameter was increased in 1961, I think.

I have done one jaw already, so I'll open, and CB the rest. Thank you :)

These are not soft jaws to deal with, thems' hard....:)
